I am going to be making two pepper mills using the crush grind kits, when I am measuring the depth to drill into the end grain do i measure from the teeth or the flat cutting blade.

The teeth of your forstner bits should not protrude in front of the flat cutting blade, they should be at the same level. Guidance in the hole is provided by the perimeter of the bit, and initial guidance is provided by the thorn in the centre.
